I've now been to Le Bernardin and Morimoto on my last two trips to New York--yummmm! Though I'm not sure how good their vegetarian options are, if they have any.
A Broadway show would be good too; get same-day discount tickets at the TKTS booth. If you want to go to the Statue of Liberty, you'll have to get tix at least a couple of months in advance. I enjoyed going through the temporary WTC Memorial site. The NYC board has a sticky note at the top with some recommended things to do and/or places to eat.
Oh, and this past weekend I went to Chelsea Market. It's what I imagine the Ferry Bldg. in SF is like now (I haven't been in there since it became all food vendors and whatnot--yes, it's been a long time). Plus I stumbled across an awesome sample sale while wandering through there right before we had dinner at Morimoto so the whole Chelsea area gives me the warm fuzzies right now
Circle Line Tour - its a boat ride that goes around the island of Manhattan. I think its about ~3 hours. You can see a lot in a short period of time - plus you get pretty close to Statue of Liberty (although the last time I went was pre 9/11 so I'm not sure how close they get today).
Take a stroll down 46th Street b/t 5th and 6th avenues (otherwise known as the Diamond District). Only takes about ten minutes but more bling than you've probably ever seen in your life!
Bagels - Ess-A-Bagel is my personal favorite. On Third Avenue around 46th, but there are so many good bagel places to choose from.
Shop! - depending on what your style is 5th Avenue has all the fancy places and a few more "regular" places. If you like more funky things I'd suggest taking a stroll down Broadway in SoHo.
Ditto the rec for TKTS - you can find some great deals but you won't know until you get there.
You have four hours? That not much! I would probably go to the Metropolitan Museum of Art, or the museum of Natural history whichever interests you more,and then find a nearby place to eat. (met has a nice cafe inside), Near the Natural History museum, let's see, my favorite little place as a Greek restaurant called Niko's around 76th and Broadway, that's not too far. But just walking up Colombus you would probably find something awesome too.
If you prefer shopping, or if it's a beautiful day, then i would probably walk around the E. Village or Soho and find a nice cafe to eat in. Id on't know though, there is plenty of shopping in SF so I would try to do something more uniquely NY.
Trying to go to a show is just ridiculous in four hours.
ETA Oh sorry, five hours. Maybe you could do a show in five hours if you already have tickets at will call. TKTS is an all day affair.
Oh I forgot, HIgh line Park! I have not seen it but that's cool to do too.
