I am beyond ecstatic right now. DH has been to NY for work and hates it. He's not much of a 'crowd' person. I was planning to go in 2 years with my sister for her 30th. This week we learned that her DH wants to go....I will not be a 3rd wheel. So I decide that my Dad should go with me. Today I'm looking around online and Southwest has a 1/2 off deal if you fly on 1 of 4 days in January. I call DH, he says to go. I call my dad, he says he's in. I know we will be freezing, but I don't really care. I have a warm coat
I am soooo excited.
So, Dad and I are doing internet research but would appreciate any hotel recs you have. Also any must eat at places or must see places. We will be there for 5 full days.

January may be freezing, may be snowy, may be fine (today is like 55 degrees - which is very unusual).
As far as the recs you want, it's a VERY big place so I'd start by finding a hotel and getting an idea of what you want to do and then worry about food.
What a lot of people don't realize is that you can't really do things all over in one day - I always tell people it's better to break it up. Today is our "Uptown/Central Park/Met" day, today is our "Downtown/Greenwich Village/SoHo day", etc.
Once you have a better idea of that, I'm happy to help. or like once you know the 10 things you want to do I can help you group them into 'days'/

I know! DH is nuts. But at least he's not holding me back. We will have 5 full days so we hope to fit in A LOT! We want to go to museums and see all the typical things, empire state, ground zero, statue of liberty, central park.....
We are starting by finding an affordable place to stay, since we know we will be traveling all over. I've seen some online but really have no idea if it's a safe area. For example, The Pennsylvania, across from Penn Stn. Is this a decent area?
The area is fine (nothing exciting but not dangerous) but the hotel is sketch. You likely will not find 'cheap' accommodations in NYC - especially around the Holidays. Check reviews of any hotels on tripadvisor.com. What are the dates you're coming again?

There is soooo much to see, do, and eat (as you obviously know)-- where's naylon?! (hwaaa you posted before I could finish writing this!)
Because of the amount of things, I will just give you my highlight reel of favorite things:
-Natural History Museum
-Eating at a legit NYC pizzeria
-Eating at a legit NYC hot dog place
-Ellis Island, but only because my great grandma's name is on the Wall of Immigrants, otherwise I would have passed and just went to see the Statue of Liberty
-Drinks/ lounging in the Meatpacking District, private karaoke bars in Koreatown
-It will be cold but Central Park is sort of a NYC must-do
-Favorite restaurants were Balthazar, The Standard Grill and IL Porto
I haven't eaten at any of those places. True story. There are so many fantastic places to go I'll never make it to them all (especially since I left Sales 4 years ago when we used to go out all the time for expensed client lunches/dinners - wah!)
Not sure what your price range is, but Kayak is showing the Hilton in Times Square for $184/night which is a good central location and a really good rate for that hotel. I have stayed there for work many times and it is usually in the $350 to $400 range.
