So is there any real difference between rental car companies?
I mean other than price? I am looking for a rental car for next month (yes, still) and Expedia and Priceline have similar deals through different companies.
Expedia will charge me $10 less in fees but I will be going with lesser known brands such as Thrifty, Dollar, Payless.
Priceline offers Alamo, Avis, Budget, Hertz when I bid through them.
What say you Travel? Pay the extra $10 in fees for more well known rental companies or save the $10 and go with a lesser known rental car company?

Yes, some have better customer service, better selection and availability, and some have temed up with certain companies (eg, USAA) to offer discounts. But some are also under one parent company, making them similar
IMO it depends. If you have good experiences with a lesser-known company, go for it. But if you trust one of the big names better, stick with them.
I will not use Avis or Budget. I've had good experiences with Alamo and Hertz.

We used Dollar twice last year in Florida and once in Vegas. Can't say we had any problem with them. We got upgraded 2 out of the 3 times. They had the best prices.
Actually our last trip in November I had booked with someone else and then about a month before our trip got an email from Dollar with specials. I canceled the other rental and we save about $100 more going with Dollar!
To help skip the lines sign up for their programs, typically it's free. We learned our lesson after waiting in line for over an hour in Vegas, only to find out we could've skipped it and gone straight out to the garage since we were signed up through them.
