I love CF and can already see some strength/speed gains. But man, I am SO sore for days after I workout there (I go Tuesdays, Thursdays, Sundays). Sometimes I'm so sore I have trouble sleeping. I do the warmups and I stretch as directed, and I scale almost everything in the WODs. I run 3 other days a week, but only 2-3 miles and not particularly fast (9:40 pace usually). Sometimes I'm so sore I can't run on the off-CF days, which I really dislike. I always take 1 (and often 2) days per week totally off exercise.
Is there something I might be doing wrong, or perhaps with more time will I get more used to the CF exercises and not be so sore? I've been going since mid-January, though I missed some weeks here and there with illness and a vacation. TIA!
Re: Crossfitters- am I always going to be this sore?!
It will get better. I would recommend ice!!
And to the best of your ability, keep up your runs. It will probably help keep you loosened up.
Do you roll out your muscles after the WODs? That helps me a lot.
But, yes. I was sore everyday for several weeks in the beginning. It does get better!

How much water are you drinking? I suggest bananas for the muscle soreness. Eating about 2 a day for me really help. Rolling also really helped.
Talk to your coaches about your soreness and they might be able to help too.
I was pretty much constantly sore for the first month, but after that it got better. I usually have some muscle group that's a little achy, but it's only at the "I can't get off the toilet" level if I haven't gone for a week or two.
Make sure you're doing lots of stretching afterwards. Foam rolling helps, as does drinking water and making sure you're generally eating enough calories. A multivitamin doesn't hurt, either.
