Our indoor cat ate a mouse last night, I know it sounds silly but I'm worried about the disease rodents carry and how the bones (she ate the whole freaking thing!) could affect her digestive tract....anyone have any experience with this? My Fiancee thinks i'm being neurotic.

I understand your worry--who knows what the mouse got into and ate before your cat made him dinner.
Just keep an eye on your cat, make sure s/he doesn't have any vomiting, lethargy, etc. If either of those occur, contact your vet.
As far as bones and stuff, a cat in nature would eat the bones (I think?) of it's prey... so IMO, i'd be more concerned about what kind of stuff was in the mouse's stomach (ie potential mouse/rat poisons) vs the cat eating the whole natural carcass (bones, cartilage, etc)

That is gross. You know that insects and rodents get in from outside, right? So there are other concerns than just poisons?
I think your cat will be fine - it's their nature and their instinct to hunt and eat their prey, and their bodies are still designed to deal with that. My cat prefers bugs, but he still catches and eats them, lol.
I would keep an eye on him for the previously mentioned reason of rodent poisons getting into is system.
