After 4 months of ZERO fast food and almost 6 weeks of eating nothing but protein, whole grains, fruits, and vegetables, my body completely rejects any kind of high sugar/fat/processed foods.
Case in point: my boss bought me a hot fudge sundae from McDonald's last week. I really enjoyed it and was proud of myself for going so long without any kind of fast food (I used to eat it like 5 times a week!). Well, not even 20 minutes after finishing it I got physically sick.
Then today I decided to indulge in a chocolate chip cookie after lunch. It was a normal-sized cookie from a local deli. 10 minutes after eating it, I was sick. again,
I am happy that my body can tell junk from healthy food, but also sad that I can't even enjoy it a tiny little bit, since I have quite a sweet tooth...

Ditto this! I can see stomach pains or digestive issues...but vomiting? That doesn't sound to me like your body just rejecting unhealthy foods. When we isolate ourselves from something, we often develop an intolerance to it...even if it was something we commonly ate before. I agree with the PP and think you should have an allergy test!
I am just going to keep eating clean and if any stomach issues come back as I re-introduce certain things in my diet I will go to my Dr.
I have been trying to think of a common thing that would be in all of the junk I ate that made me sick, but I can't. Ice cream and cookies have dairy in them- but I have been eating yogurt just fine. I had some french fries- but I also have eaten broiled potatoes and fried plantains and those have not made me sick. I don't think it was the chocolate that made me sick either, as I made a trail mix with dark chocolate in it and I was fine after eating it. I don't think its a wheat allergy, as I am eating a lot of whole grains now, and I have only gotten sick after eating one thing with wheat (a hamburger bun).
I am keeping a food journal to track what I eat and how I feel afterward, in case it happens again.

I think you got it right the first time! Your body is an amazing creation and you've done a great job taking care of it for the last 4 months. I wouldn't say you have stomach issues i would say that your body now recognizes GOOD foods from the bad ones.
Things with a lot of sugar or additives immediately give me a headache and make me feel sluggish. I started noticing after I cleaned my diet up. You start getting in-tune with your body and what it can and can not handle.

Same thing happened to me! I was overweight and started going to a nutricionist to eat healthy and lose weight. But I started feeling sick and vomiting after eating certain things. I went to the Dr. turns out I had acid reflux, because I had been drinking and eating so poorly for many years, my body was just reacting to my new diet. I took medication for a few days and that was it. Never had that problem again.
Also be careful if you are drinking to much water, I had that too, it's terrible to drink more water than what ypur body need because the food in your stomach will float and not be digested properly.
It seems a great way to handle my case, I am also overweight.
