Re: Apple/Pumpkin Picking
I know there's a pumpkin patch in SI, not sure if it's near a subway (it'll be a PITA to get to though). A couple in Queens too, here's a link I randomly found: http://www.pumpkinpatchesandmore.org/nylongislandpumpkins.php (I don't know if this is near a subway or not though, double check that).

Bubblegum Explosion
There's a couple in queens, but I don't know if they're near the subway. The one in SI is a PITA to get to. You first have to get to Old Richmond Town & then take a bus to the farm by the outerbridge. If you're gonna go to that much trouble, you might as well rent a car & go upstate or to jersey.
I know there are some right off the long island railroad.
