I've also made it with green enchilada sauce (instead of red) and it's good, too.
I've made it with cheddar and it's still very good.
Greek yogurt - Maybe?
Flour tortillas - nope. They'll get all soggy and gross.
this is a huge favorite in the wan house, too. i think the others have answered your questions, but i wanted to add another vote for green sauce vs. red (specifically, herdez chile verde). i also like to toss in a handful of corn (ssinca's suggestion).
i personally think that the greek yogurt might add some creaminess, but it would taste like ass.

Hmmm. Really? Just roll up some chicken, rice, beans, and cheese, and put them in freezer bags???
okay, well, i didn't actually mean for both of those suggestions to be combined.
layer the tortillas with a piece of wax or parchment paper in between each one and freeze them in a big ziploc bag. that way, you can take them out one at a time to use without them sticking together.
but i would think you could also make burritos and freeze them for later. wrap them really well, though. freezer burn ain't yummy.
Maybe I can make breakfast burritos that are meant to be eaten within 2 weeks. Do scrambled eggs in a burrito freeze ok?
