We're going to Athens, Naxos, and Santorini. I already booked the R/T flight to Athens but still need to make inter-island transpo plans. I was thinking of flying since the ferries seem to take a good long while and I'm not willing to lose 1/2 a day each time on a boat, plus I hear the ferry schedules are notoriously unreliable. Need to research the price differences more, but that's what I'm thinking. Opinions? Experience? Advice?
I'll also take any recs at all you might have--hotels, restaurants, activities, whatever! I've already booked the Hilton in Athens via points so that's set, but otherwise everything else is still up in the air.

How long are you going for? We went for 9 days. We spent 2 in Athens, then went to Milos and Serifos, then back to Athens for one night. I think Naxos and Santorini are in the same area as Milos and Serifos, but obviously I can't help you much with specific island recs.
We took ferries between the islands. My friend got married on one of the islands, so her parents (they live there) dealt with the ferry tickets for us, which was awesome. The fast ferry wasn't too bad. We left Athens maybe at 8am and got to Milos around noon. I feel like it would have taken just as long to get out to the airport, check in and check bags, wait for takeoff clearance, etc. But like I said, we didn't have to deal with waiting for the schedules to come out, buying the tickets, and all of that.
In Athens we stayed near the Acropolis, which I thought was a great area. We didn't really venture too far from there because there was so much to do. I would spend a day in that area. Walk up to the Acropolis in the morning to see the Parthenon and everything else. Give yourself a few hours because there is a lot to see. You won't be able to bring any food or drinks up other than water so be aware of that. While you're in the area, also be sure to go to the new Acropolis Museum. It just opened last June and is really great. I think it was like 2 Euro to get in when we went. It's also air conditioned which was nice after walking around in the hot sun for so long!
I don't have any particular restaurant recs because I can't remember the names of any of them. The food was all amazing though! Our best meal was the first night we got in. DH and I shared a "grilled meats" platter, which had like 5 different types of meat on it, plus some grilled flatbread and tsatsiki.
Hmm what else. In Athens the metro was really clean and easy to use to get to and from the airport. We took a taxi to the port to catch the ferries, which was less easy since we didn't speak Greek but it worked out fine. One of our drivers, upon finding out we were American, asked if we had seen that movie, with the girls in bikinis? It took us awhile to realize he was talking about Baywatch. Apparently that is what Greeks think of when they think of America, haha.
