the Field Museum is beyond amazing. never in my life have i seen so many animals!
the fountains by the Bean in Milennium Park are fun for sure-- always people playing in them. they change and the fountain looks like a person spitting water.
Navy Pier is fun for sure, lots to do. If you stay in town, you can take the El to a Cubs game... i bet they'd enjoy that (as long as you have help, I don't know how easy/treacherous it would be on the El with the three of them). I don't know how they are with attention span, a baseball game might be a little long now that i think about it.
there are a lot of neat boat tours, but again... at your discretion.
i bet they would really enjoy going to the top of the Hancock Tower and looking out over the shoreline and the city. that is soooo neat!
there is also a Hershey store on Michigan Avenue. WHEEE!

The beach is fun. There is a restaurant on top of the boat house at North Avenue Beach called Castaways, that your kids might think is fun. There is a children's museum at Navy Pier.
That is definitely city, and pretty close to Wrigley Field. You got some great suggestions above.
