Patio/landscaping question PIP

We had a patio put in this week and they just finished today.  Here's a pic...

My husband thinks he (contractor) said there is some odd reason to leave the bits of gravel around the side and then pile dirt over it... but I plan to plant bushes and flowers around the edge.  So it'd be a lot better for the bushes if they weren't planted right on top of rocks. 

I do plan to pile more dirt up around the edges, but what would you do?  Leave the gravel and cover it up or remove it all first?  Does anyone know a reason I'd need to leave it?

    The hell??! That's just unacceptable. I'd make the contractor clean up the worksite.
