I no longer think I have an aphid problem, I'm pretty sure it's downy mildew 
Any tips or advice? Is the soil infected now?

Molds, mildews and fungi are spread by spores. They are everywhere. Don't think of them as infections. You can't eliminate them, but you can apply fungicide to your plants to protect them.
